Does a hitter get a bonus for hitting the opposite hand of the pitcher? And does a pitcher get a bonus for throwing the same hand the batter hits?

Or is it all ratings vs ratings?

I wouldn't call it a "bonus" but switch-hitters outperform their ratings on a regular basis.  There's only one logical explanation for that.

I know you value defense... and he's won 3 of the last 4 GG's at 1B. I'm assuming if you plug him into your formula, unless I have a better hitter to slide in there, he's probably a no brainer resign? If I do resign, would you try him out in left or leave him be at first.

I'd want a better hitter at 1B but he'd be adequate in LF.   Nothing special but he could play there.

I think playing time matters so, yes, extra playing time will help speed the development process.

If WIS got rid of the injury bug in this update, would you continue to run a 20 million dollar medical budget?

No.  First, I don't really consider it to be a "bug".   Player gets hurt, gets the best medical attention possible, misses half a season or more, comes back stronger.   There are lot of examples in MLB, mostly Tommy John guys, of players coming back and being "better".  Hell, even ARoid looks stronger after having 18 months to let his hip heal.   But, back to the point, I build teams with enough depth to withstand the 60 day DL to take advantage of the "bug".   Taking away the incentive to use money in medical would not take away the incentive to build depth.   I'd just have more money to build depth.

Do you believe WIS shares your opinion on medical and that's why they haven't mentioned anything about changing it?

If the objective is to make every category a viable "all or nothing" strategy, yes, I think they agree.   Without the medical recovery cycles that make a player "slightly" better in most cases, medical can easily be turned into a 0 category as the benefit of 20m is greatly reduced.  The downside of 0 med is the extended injury time.  But, with depth, it can easily be overcome.
