I removed a free agent from my watch list. Now I can't see him at all on list of free agents. This is time sensitive!!!!

Signings would have just started in that world, so it's definitely possible.  They stay on your watch list even after they sign, you just lose the "Negotiate" link.

Also make sure your sort options weren't narrowed on a previous sort of the free agent list. For instance, make sure you're looking at all players, not just players with contact > 80, or something similar.

Make sure that you are looking at the current season's free agents.  Once the season starts, it defaults to next season.
