Which one carries more weight if there is a significant gap between them?

For example, let's say a pitcher's TPC is 100 and his MPC is 125.  Assuming he's having a decent start and his pull setting isn't a factor, will he be removed closer to the 100 or the 125?

The reason I'm curious is that I hate seeing a guy pulled when he's 5 or 10 pitches from a shutout.  I'd like the pitcher in this case to pitch around 100 a start, but I'd like to have the option of him going further if he's absolutely dominating.

(since I assume Sparky can't recognize feats like a shutout or even a no-hitter in progress).

I don't usually have big differences like that. But it is usually closer to the low end for me.. sometimes very close. I usually use a split of 10. Here's one league, all these guys are set to '1' pull:

Allie Reynolds '52 (95/105) - 96.1 average
Tom Brewer '56 (100/110) - 100.4 average
Johnny Sain '46 (100/110) - 100.1 average
Whitey Ford '64 (90/100) - 93.4 average

Here's another:

Colby Lewis '10 (100/110) - 102.6 average
Mat Latos '10 (85/95) - 87.8 average

The TPC carries more weight.  I posted a long thread a while back on how sparky uses the bullpen, and my review of lots of boxscores suggests that your SP gets pulled when he reaches his TPC.  Unless there is no relief pitcher available, in which case your SP will go until he hits his MPC.  At which point he will be pulled.

Didn't WIS in a recent update add a "no-hitter" rule to the algorithm, where they'll now leave a guy in if it's late in the game and he hasn't given up a hit?  I seem to recall that they did.

This is true.  I recently had '24 Dazzy Vance throw 120 pitches to complete a no-hitter and his TPC/MPC was 95/95.
