If a player that has used up his arbitration eligibility is traded, does his new team face the same problem signing him at the end of the season that the team that took him to arbitration 3 times would face?

No. Often they will sign with the new team. Not a guarantee but I've yet to see one decline a LT offer but it has been posted by another user that he had an issue.
