Is there any leeway in usage%? Like if I have a lineup that combines for 96% usage will I be severely punished?

Not necessarily, but the random SIM can and will screw you with the individual usage penalty on a game by game basis, but as long as your players total 10 usage points then you should avoid the team usage penalty...see below.
