Team A is ranked. The PIT championship game pushed them into T25. This happened to zbrent a few times in Tark D3.

I don't think the ratings systems does exclude your walk-on, but I also think that ratings impact on rankings are top-heavy anyway - that is, your best players count more.  More importantly, if ratings carry any weight whatsoever in end-of-season rankings it's tiny.

How many total games did team #1 win?

Team 1: 27-5 (with 1 more game to be played)
Team 2: 23-9

Although, with the respective schedules played, I would hope team 1 has more wins.

Your goal should be to make the NT, not to be ranked. NT gives you a bigger prestige bump than PIT, not to mention you also get credits for NT to make this game cheaper.

Yes, but ending the season ranked also helps your prestige, and when you are in the Gulf South Conference, you need every bit of help you can get.

Not to mention, it's just fundamentally wrong.
