I've been spending extra time working with Dan Maglione on footwork and defensive fundamentals and unless you have any other ideas, that's all I can get from him.

Does this mean just footwork should be lowered in practice minutes? or both footwork and defense?

I think it's grouped under the same category, FW

I am a dummy..... I was thinking of a computer game that I have similar to HD that has footwork and defense separately.... there is no defense practice category other than footwork.

You should lower it to 0. And I'm curious what is the computer game?

Should you not lower it to "3" to prevent it from dropping?

If you drop to zero it will begin dropping, but at a very slow rate. Most of the time you won't see a loss. If you see a drop of a point after going to 0 you might be able to pump some minutes back in to get it back, but usually the minutes are more useful raising other things.
