so, if I have a guy on my 85 team and he is traded in real life for 86 then I lose him and the owner of his new team automatically gets him?

No, the 85 rosters are only the starting point. Real-life trades afterwards don't have any effect.

Another thought is to make the alignment the EXACT same as 1985. That would make no interleague play and 4 divisions (4 playoff spots). Just a thought. The league would change align as MLB did.

If this is the case, we need 26 owners, not 24
