Here's my crack at division alignment. I certainly don't love the Marlins in the AL West, but everything else lined up very nicely.  If you have other suggestions, speak now or forever hold your...peace.

NL East: Phillies, Mets, Expos/Nats, Braves
NL Central: Pirates, Reds, Cubs, Cardinals
NL West: Dodgers, Giants, Padres, D-Backs
AL East: Yankees, Red Sox, Orioles, Blue Jays
AL Central: Indians, Tigers, Brewers, Royals
AL West: Mariners, Athletics, Astros, Marlins

I'm more inclined to go with the "historic" option you proposed. Really don't want to break up Cubs-Cardinals.  As a Cubs fan, that just seems unholy.
