For the Portland Thunder, assuming the line up below, do I play 3B Morgan Mitchell and  Esteban James in LF or James at 3B and  Rob Yates in LF?

Don't let the dressed up cartoon characters touch you.   Those suits are hot and they're ridiculously sweaty.   I've been scarred since Goofy put his sweaty hand on my face 40 years ago.

Kind of depends on how much you intend to run.   If it's a lot, play Yates.   He'll have a bunch of plus plays and steals.  James will be a poor 3B due to arm.  If you have a bunch of poor SPD/BR, James won't produce what you need.   I don't see Mitchell as a player that HAS to play.

Hypothetically, do you think a team that has stellar pitching and suppresses HRs well could succeed with a mediocre offense in an extreme hitters' park? What about vice versa, with mediocre pitching but a studly offense in an extreme pitchers' park?

Realistically, you have to play 81 games in other parks.    I never suggest building "mediocre" anything but I've built a pretty good staff with a good D and a pedestrian offense in Scottsdale(+2 across the board).   That's kind of the opposite of what you propose and I'm doing OK. 

Do you think that strategy could win championships, or should I stick to the normal hitters' clubs play in hitters' parks, pitchers' clubs play in pitchers' parks?

I try to build to my strength but stay well-rounded.   In a short series, you just can't hope to win every game 2-1 or 11-9..  But, because there are 31 other owners with 31 ideas on what they need to do, you have to adapt.   That's why my Scottsdale team is assbackwards to my park.

is there still an injury glitch? one of my  future real good sp just had his arm fall off. he's early 20's and lost 7 points overall. is he gonna gain a little back when he gets healed up next season?

It's a medical bug glitch.   If you have 20m in medical, I expect he'll be fine.

40ish isn't "awful" splits with a 90/90 pow/eye guy.   He'll put up good numbers but might frustrate you with 0-12 slumps.

Pretty similar to Hardball Dynasty – Fantasy Baseball Sim Games - Player Profile: Gookie Munro who's doing pretty well batting against RH only in Memphis.
