Here's a ?. Since 2003 is a season that Bonds has a 10 mill season, 2003 should not be used, so what happens?

Yeah, doesn't stop you from using the Pitchers, IN or wildcard. If you choose to use Giant OFs, just can't use him.

Yeah...these teams are DEFINITELY going to be cobbled together and very human...
If someone got lucky and hit the jackpot with 3 cherries... much less 4 or 5- more power to ya...
Most of us will probably be cobbling together very humble-looking teams with some lemons, lol...

No. They have to fit the criteria for the five franchises/position groups. Say you have the 63 Athletics as your IF, 73 Giants for OF and 83 Red Sox for battery. You may only draft 63 Athletics who have a rating at an IF position. You may only draft 73 Giants who have a rating at OF. And you can draft any 83 Red Sox with a rating at C.
