How is it possible that a minor league free agent can get a "better" offer from another team if no bonuses are allowed? I'm offering a MiLB deal with a ST invite, but my offer was topped. Is there anything - other than offering a big league contract - that I can do to improve my offer?

It's likely something out of your control . . . the minor league FA was made an offer by a team that he felt would give him more playing time, or had better coaches, etc.
