I have a pitcher in AA who I want to pitch a lot of innings, but the AI has him setup as MOP.
Is manually setting all the pitchers as I would the ML roster the only way to prevent this from happening?

yes. edit player settings at all levels.

Always a good idea to manually set your minor leaguers. The biggest one I have noticed is that the AI will often put your best prospect as the closer at whichever level they are at. I always switch them over to be my only Setup A ensuring that any game they have full health they will pitch.

my process is to select the AI Recs and then go through and tweak it. Ensure all of your position prospects are in both lineups and your pitching prospects are in SP or SuA slots. The quickest way to do this is to use the color code system and just quickly scan for color dots in spots you don't want them.
