I'm fairly new and still learning. I assume the % column under Lineups/Pitching Staff is for fatigue? How do you read it? For example, if it says 47(100) does that mean they are 47 today and will be 100 tomorrow?

It generally improves about 20 to 30 each game. So if it's 47 today, it will probably be 65 to 75 the next game, then 85 to 100 the game after that. The durability rating dictates how much the fatigue improves each game. So if the pitcher has a very low durability rating, it will take longer, and if he has a very high durability rating, he'll bounce back quicker.

Yeah, you've got it right comanche.

As bj points out SP's get stamina back slower while high DUR RP's can get back stamina much sooner. Your 47% guy will be ready to go again the following game.

I use two high DUR RP's as openers in one of my leagues. They trade off starting every other game and throw about 25 pitches an outing.

Thanks, This past season I had trouble in the minors with my Pitchers getting so low and I had no one to replace them with. I was given up double digits runs per game for 20 straight games and was only down to 2-3 pitchers a game.

I had the same issues my first few seasons. Sign two extra SP's per level of your minors and keep them inactive. Then you can sub them in if your staff is gassed. Alternatively, just sign as many SP/LR's or (RP's with very high DUR/STA ratings) you can to your minors and forget about RP's.

I've got a question, does a position player's stamina affect performance? For example, I've got a slugging 3B that's at 95%, will he perform worse than he would at 100%?

I know low stamina leads to a higher likelihood of injury

In my opinion, yes. I'm not sure that it's a linear decline (i.e., will a player at 95% be 5% less effective, I'm not sure and it would be too much of a hassle to collect enough data for me to really care) but I think people will agree that fatigue affects performance.

Different from what you asked, but some people believe in-game fatigue is an issue for pitchers and will keep pitch counts lower to maximize good innings from fresher arms.
