Is there still the "penalty" if you have a player play more than one position over (e.g., playing a Center at SF)?

No - the position they are "assigned" in recruiting generation is meaningless and has no effect on the gameplay. Evaluate your players solely based on their individual ratings not their assigned positions or their overall rating. I very commonly play PGs at SF and have played them at PF and vise versa.
