you cannot base picks on the timing of signing - premium, top-tier FA with multiple offers will not sign until the cycle before FA ends, so the very best FA do not sign until last.

ergo, FA compensation based on the order of signing would be the worst possible solution to this issue

Why don't they come up with some sort of Elias ranking based on overall and last seasons stats do mirror it to MLB? I mean, for sake of simplicity, they could just use overall as the indicator.
