I could be wrong, but I picture the engine doing this. When a new pitcher is needed, the engine looks at who is coming up next, and looks at all the ratings of your bullpen setup men and specialists. It then ranks them based on those attributes and puts in the best matchup. Then once that pitcher is in the game he will go until he hits his pitch count or gets in trouble. If this is true, then I think that all setting LHS does is give that particular pitcher a slight bump in the rankings vs left handed hitters, but otherwise treats him exactly the same as a setup man. Then I think that once the LHS is in the game, the engine "forgets' he is a LHS, and just uses him like any other setup man.
So to fix this, I would do two things:
1) Move the LHS to the bottom of all of setup men in this ranking list, regardless of ratings, against right handers. I only want my LHP to come in to face a right handed hitter if he is the only setup man left, and if this happens his internal tag for this game should be changed to regular setup man.
2) Immediately pull when a right hander comes up to bat, unless he originally came in to face a righthander which means his internal tag for thius game has been changed to setup man..
