I like playing guys out of position as their build dictates.  Is there any penalty to this?

Only if they move more than one position either way.  e.g. PF can play C and SF with no penalty, but at SG/PG penalties begin.

I thought the new engine got rid of all penalties for playing out of position?

It does.  There are no out of position penalties anymore.  You can play anybody wherever you think their ratings fit your team the best.
