My first season is coming to an end and I'm wondering what I should do going forward with the several 5+ year FA's currently on my AAA roster.  Would I lose anything if I went ahead and released these would be FA's?

You would lose the right to negotiate with them before they hit the open market next season.  You may want to re-sign the ones that only demand minor league contracts.

I do my promotions before the world rolls over, and in order to keep the rookie league full, I'll throw the 5 year guys in Rookie League.
