Are there any negative effects to reducing SH minutes to zero after final grades are sent out?

None at all.  In fact, you should reduce to zero and put those extra minutes towards your practice plan.  Not doing so is just a waste of those minutes.

I always do and have never noticed an ill effect - however I do remember someone once saying that they might 'carry over' to the next year, I haven't ever tried this nor have any evidence that it is true so I always reduce to 0.
