Do old sitemails automatically get deleted after a certain number of days?

As commissioner of Uecker I wanted to get back to the owners who had inquired about an abandoned team last season and all but 4 of my sitemails had been deleted.

Is there any way to "save" emails in a permanent file for future reference?

Yes - I think 90 days

Yes - you can forward yourself the sitemails before they get deleted to re-start the clock on the forwarded sitemail

I will sometimes copy/paste to word

It's right on the Sitemail page:

SiteMail is not email. It is a messaging system for WhatIfSports members to communicate with one another. Messages older than 45 days are automatically deleted.
