Set your depth chart, set everyone to fairly fresh for fatigue and then tweak from there (you can keep a player in longer by changing him from fairly fresh to getting tired,or move a guy up and down the depth chart to increase/decrease minutes played that way too). Unless you an outlandishly high minutes promise to a non-starter or someone with a horrid stamina, it isn't too hard to get kids their minutes under fatigue.
Try it for a game and see how you like it and then just keep adjusting the settings until you get to where you like with whichever method you end up using.
