If a prospect is signed to a big league deal and therefore is assigned to the 40-man roster, can he be assigned to the minors? Can he stay there indefinately?

Yes, he can be assigned to the minors, and stay there indefinitely, he just can't be removed from the 40 man roster without clearing waivers (once the new update goes in).

So in essence, this doesn't fix the underlying issue of being able to leave players untouchable in the minors until they retire.

Minor league players can opt for free agency after six seasons. In practice almost all will resign with you at season rollover, though a handful will ask for major league deals which they do not deserve.

They don't if they're on the 40. Being on the 40 with a minor league contract is the HBD equivalent of the old reserve clause.
