If your minors are set to auto, does simmy put a guy that gets a 2-5 day injury in rest or just leave them in the line up? If you do it, does she leave them there until you take them out?

simmy won't do anything with the player with  a 2-5 day injury.  They will stay in the lineup/rotation/bullpen, but simmy finds a sub for them for the game.  If it's an SP, simmy skips the start I think.
