So from what I understand players have to clear waivers after the trade deadline in order to be traded if they're on the 40 man roster...am I just misinterpreting what the transaction deadline means or the timing of it?

A player on the ML/40 man roster was traded for a prospect, the ML player was never waived (and would not have had time to clear waivers anyway so quickly).
