How do you know which guys are going to get $500K next season, particularly from those you obtained via FA to fill holes during the last season?

Not sure I fully understand your question, but there are several ways to check.

1) Hover over ML years in the top right of their player card. If that time + however many days are left in the season are less than 3 they will be league minimum.

2) Easier method - if you don't see them in your arbitration or free agency reports for the following season they will be on your ML roster at league minimum after the roll.

Yeah, but sometimes a player who should still be making minimum makes 500K. However I do not know what causes this,

I believe it may be guys who were signed to a BL contract over the minimum and when that contract runs out, if they still aren't arb eligible they get 500K.

Again not sure that's it, but I think that MAY be it.
