I hold the 16th pick in the upcoming amateur draft.  If I sign a Type A, will I lose that pick?

nope, its only for 17th pick and higher.  You will only lose your 2nd rd pick... a great position to be in!  and Id recommend signing multiple type As if you are going to sign 1.

17th natural pick and higher. 

If you get pushed from 16th to 17th because of a type D, you're still protected.

I hold the 16th pick in an upcoming draft. I also have two Type-A free agents of my own that I am letting go. If I sign a different Type-A, will I lose one of the two picks I get for compensation or will I lose my natural 2nd rounder?

You would lose your natural second rounder.
